      To start the conversation, I suggest the approach is to do a proper job (ie not temporary) on the soft spots. But 1st is the work urgent, ie does the rot compromise safety. This might determine the approach to repair, either piece meal or tackle the job as a whole. What you have is the classic problem of metal fastenings into timber. Future metal fixes should be into epoxy plugs. We can talk more about this later.
      The big job is preferred if the doing of it can be sustained.

      Perhaps an order of work is to establish the extent of the rot at each fixture. Hopefully it has not progressed too far into the structural members below the deck. On finding and removing the rot to solid timber will determine the repair requirements eg:
      repair each soft spot with epoxy glue/filler and timber as required.
      along the way strip off the current coatings on the deck and surrounds.
      epoxy in fibreglass cloth that extends from the deck to the turn of the cabin/coaming.
      non slip paint coating over the glass.
      I would not use cork laid over the deck.

      Happy to have a look sometime.
